ATM looked like they were heading for a spot in the last 16 after racing to a two-goal lead inside 26 minutes thanks to goals from Marlon Alex James and Affize Faisal.
However, Afiq Azmi, who was making his first start for Selangor after joining them in the off-season, pulled one back in the 54th minute, before grabbing his second four minutes later to level the scores.
And with neither side able to find a third goal, the match went to penalties, where it was the Red Giants who eventually prevailed after Argentine playmaker Bruno Martelotto missed the crucial kick for ATM.
Surprise Super League leaders Pahang are also through to the next round after they toiled to a 3-2 win over Johor at the Pasir Gudang Corporation Stadium.
Although Muriel Orlando opened the scoring for the hosts in the 11th minute, it was Tok Gajah who lead at the break thanks to goals from Mohamed Borji and Fauzi Roslan.
Johor pulled level six minutes into the second half when Orlando grabbed his second of the game, but Fauzi followed suit in the 75th minute to win the tie for Pahang.
Johor's neighbours Darul Takzim did however have better luck as they beat Perak 1-0 thanks to Safiq Rahim's 60th-minute strike, while Abdul Latif Suhaimi netted in the 106th minute to hand T-Team a 3-2 extra-time victory over Perlis.
The Titans had claimed a 2-0 lead after a Fazuan Abdullah effort and an own-goal from Haniff Mohd Noor, but Perlis pulled level through Hadi Syahmi Hamzah and Nurfirdaus Roswanan, before Abdul Latif's extra-time winner.
Struggling Terengganu gave their fans something to smile about as a 16th minute strike from Ismail Faruqi Asha'ri and a Jean-Emmanuel Effa Owona brace saw them record a comfortable 3-1 win over SPA FC, who netted a late consolation from the spot through Islam Raja Ali.
Despite taking a 7th-minute lead through Edrisar Kaye, Premier League pacesetters PDRM were handed their first defeat of the season as they fell to a shock 2-1 loss to Penang, who overturned the deficit thanks to a second-half brace from Syafuan Riduwan.
There was no such upset in Kuching as Sarawak beat Malacca 3-0 thanks to a Shahrol Saperi strike and a brace from Bobby Gonzales, while Khyril Muhymeen Zambri, Chayene Santos and Akmal Rizal all netted in Kedah's 3-0 home win over NS Betaria.
In one of the shocks of the first round, Kuala Lumpur, who were only relegated from the top flight last season, fell to a humiliating 5-0 defeat at home to Pos Malaysia.
Despite being only two spots below the Postmen in the Premier League, Kuala Lumpur had no answer on the day as they found themselves two goals down by the break through goals from Saufi Ibrahim and S. Sumindran.
The hosts were then reduced to ten men when Munir Maran received his marching orders on the stroke of halftime, and Pos made the most of their numerical advantage by adding three more in the second half through Sumindran, Muhamad Hasnan and Razif Abdul Rahim.
Elsewhere, PBAPP FC crushed Cambodian invitees Preah Khan Reach 5-1, Tentera Darat beat Shahzan Muda 2-0, while Jufferey Ommopor bagged the winner 17 minutes from time as Sabah claimed the scalp of FELDA United with a 2-1 win.
Two of Friday's games were abandoned and rescheduled for Saturday due to unplayable conditions stemming from bad weather.
PKNS FC were leading LIONSXII 1-0 at the Petaling Jaya Stadium courtesy of Helmi Remeli's fourth-minute opener when play was called off in the 38th minute, while Negri Sembilan were 2-0 up at UiTM FC thanks to strikes from Abdul Halim Zainal and S. Sivanesan when their game was halted too.
