Nani had given the Red Devils a first half lead but City equalised in the second period with a deflected strike from Edin Dzeko.
But Rooney grabbed a stunning 78th minute overhead kick winner to consolidate United's place atop the Premier League standings and deal a major blow to City's flailing title hopes.

Captain Cesc Fabregas had the ball in the net with less than five minutes gone, however referee Chris Foy had already blown his whistle for an earlier foul on England starlet Jack Wilshere.
In-form striker Robin van Persie sent the resulting free-kick high and wide of Wayne Hennessey's goal, while the Dutchman sliced a shot wayward moments later from a good position after Alex Song's lay-off.
However it proved third time lucky for van Persie who broke the deadlock with a fine acrobatic effort.
Fabregas was given far too much room on the edge of the box and clipped a precise cross to van Persie in the area, the forward angling his body and connecting with a scissor kick to send the ball low into the corner.
Liverpool 1 Wigan 1Roberto Martinez's men were unable to take their chances and were made to pay when the hosts took the lead just before the half-hour mark. After Wigan failed to clear their lines, Fabio Aurelio whipped the ball back into the danger area for Raul Meireles to lash a volley past Ali Al Habsi.
The visitors burst forward in the second half and levelled the scores when Gohouri capitalised on a defensive error to poke home. The inexperienced Martin Kelly was caught napping and Liverpool paid dearly for his lapse in concentration.
